Just got bike = not running. 26K miles and had been sitting for almost 2 years. This is my second fj (been 15 years since I had one)and can't wait to hear it running. Have manual on the way. Help get me started. Thanks.

Sounds to me that you have 2 possible problems. 

One of the coils is not producing spark (could also be a pickup problem)

You have the spark plug leads wrong - one coil's leads go to #1 + #4, the other coil's leads go to #2 + #3

Okay, ty for update. Facing forward I now have left coil to cylinders 1 and 4 and right to cylinders 2 and 3 -- this correct?
I seem to get spark pretty solid on all four now. I have 11volts into both coils form 2 wire plugs. What would be test for pick up coils or CDI?  CDI 4 plug has around .5V on the 3 used legs.
Still need to clean carbs.
Shop Manual is on the way. Bike is nice and clean -- will post pics when running.

George,

You're getting spark to all 4 leads now, so you should be OK for both pickups and CDI.
The voltage is a bit low, should be battery voltage to the coils, but your 11V figure could be weak battery, or normal crappy OEM wires and connectors.
If you're getting fuel to the cylinders, through those (still to be cleaned) carbs, it should start and run.

dosen't the 1100 use a fuel petcock that needs to be primed   :scratch_one-s_head:

you have not mentioned if you have fuel to the carbs yet.

loosen the fuel bowel drain screws and see if gas comes out .

OK long time been busy!
Got bike running last night. Ran real rough at low end. Cleaned carbs today and seem to have little change.
Runs with choke only. and bogs at low end. Once you get above 4K -5K it revs and sounds like the fj I used to know.
Where would you go next?

Go back and finish the carb cleaning job...

Sounds like the idle circuit is still dirty/clogged..... pull carbs and use compressed air to blow all the passages out, make sure the the jets are pristine.

remember FJ 1100 fuel line, if it goes wrong way, it does not run low revs.
