Does anyone know if the carbs off a 86 fj1100 will fit later 1200 models.

They will fit but they are gravity feed and will some minor changes to be fuel pump carbs. RPM has the bits needed. 
The glass is not half full, it was engineered with a 2X safety factor.

Specifically, you need to change the float needle seats to the smaller size used on the '89-93 fuel pump carbs.

I think they would. I used carbs of my 84 fj1100 parts bike on my 1990 fj1200 and they worked great. I eliminated the fuel pump all together on the 1990 and get almost 35 mpg avg. Plus i didnt even have to rejet the carbs. Just bolted them on and voila they were good to go. Been running it like that for a year with no problems.
