Rough idle/backfiring/stalling

Unfortunately I didn't ride last year and let my 92 FJ1200 sit without starting more than once or twice.  I've got it running now but not well, won't idle smoothly, spitting and farting, took it out for a 2 hour ride and seems to be okay at higher RPM.  I had the carbs re-jetted two years ago so I'm hoping all is okay in that respect and I've also added some additive to the gas to help clean out the fuel system.
Is this typical of any bike that is left to sit and do you think this will clean itself up, or is there more going on here and further work is required to get the bike running smoother?  I know there could be endless possibilities, just trying to get some educated direction.  Thanks.

The idle jets are really small and clog up easy. If some fuel can get through then using a cleaner may work. I bit the bullet and took the carbs off, reamed out the jets with carb cleaner and a single nylon bristle cut from a brush that could fit inside the jet. Now I run her at least once every two weeks and keep additives in the tank when not riding regularly.

Probably the worst thing to do to one of these bikes is to let it sit.   (popcorn)

See, it's a built-in excuse to go riding:

     BOYFRIEND/HUSBAND: Awwww, gee, I *WISH* I could, but, dammit, the experts on the FJ newsgroup insist that I ride the bike so the carbs don't get gummed up. I wouldn't want to waste all that money I spent on the carb cleaning and rebuild last spring. Besides, they *ARE* experts!

     GIRLFRIEND/WIFE: You're right, Honey! They *ARE* the experts. Lemme get my gear on. "The Notebook" can wait...

Modern fuel with ethanol, plugs these passages in the carburetors. Clean the carburetors & sync them, then use a fuel conditioner/stabilizer. Hope this helps, what you are dealing with is something we have all had to do. Check out the files section for instructions. If I can answer any questions send me a PM.
