Hyabusa rearsets

Am going to remove the footrest hangers/plate and fit a pair of Busa rearsets, what I would like to know is, is there a off the shelf shorter swingarm spindle I can use or is it a case of fitting spacers?

Use Spacers.....I'm not aware of a shorter swing arm pivot bolt.

Q: How will that 'Busa plate be mounted?
I see the two smaller rear brake m/c mounting bolts, but only one bolt for the 'Busa plate.
Are you planning on an adapter plate to go between the 'Busa set and the FJ frame?

Spacers it is then.

Yes, a plate will be used to mount it, tbh it will need spacing off the frame to clear the master cylinder/subframe rail. It's position governed by the exhaust and the subframe tubing. A top exit master cylinder will allow it to be mounted as close as possible.
