pulsating rotors

From day one when I put some wave rotors on coupled with R1 calipers and pads that came with them and a new master I have been getting juddering and pulsing from applying the front brake. If I apply it very hard I don't really notice it but when I use it gently just to slow down it is very annoying to the point where I only use the back brake.
      If the rotors are not warped what do you folks think will cause this I have contemplated worn fork bushes and loose steering bearings but would like your opinions. Thanks

    I posted this question last year and thought I had beat it but not really... It turns out this is a fairly common problem with wave rotors a search on the google machine turned up many complants and possible solutions. rotating one disc on its mounting so it is out of sync with the other is one and centering the calipers before tightening them is also worthwhile.

pads?
i had fits with my '91 gsxr using carbone lorraine pads
tried stock pads and had no issues again
not sure if this is the issue for you but its a thought

Chiz, when I went to the Arashi wave rotors with HH rated pads I had zero issues with pulsing or anything I would call a problem. I did notice that I would get a kind of growl when applying the brakes and a very slight vibration with it. Somewhere between 500 and 1000 miles the pads were bedded in and the growl went away and braking is smooth. It is possible you have one or more warped rotors, even new is no guarantee they are true. 
The glass is not half full, it was engineered with a 2X safety factor.
