I wouldn't normally try this at home...(carb work)

I am planning on doing some winter maintenance/upgrades to my bike and wanted to get some input from the collective before I start/screw things up.  I have a 91 FJ 1200 41,000 miles, stock airbox/jets/exhaust that runs well with no problems.  So I decided I'm going to take the carbs apart.  The plan right now is to thoroughly clean everything, install uni pod filters, rejet the carbs, and install one of Dr. Raforth's screw kits.  Is there anything else I should do as long as I'm in there already?  What other things might I run into that I should know about?  Does anyone know about what size jets are needed at sea level?

PS  I have not looked at the plugs for condition yet.

When I installed Uni DualPods on my well running '91 FJ, I ended up raising the needle 1 groove (1mm or 0.040" if you don't have grooves) and going up 1 size mainjet.  YMMV.
