New owner with a few problems!

If your brakes still have the original OEM rubber lines and the 2 pot brakes, its not too surprising they feel like chocky.
Them lines are 25years old!  Time to replace them as well as getting the Anti-Dive units OUT of the circuit.
You can richen up the idle mixture with the screws on the engine intake side of the carbs.  They may be underneath some little tin covers (see files section).
You should have much more torque with the FJ even if you don't get much more hp.  Get it properly tuned and you'll feel the difference.

To tighten up the shifter on the input shaft, you've got to file the gap slightly wider on the shift lever.  This will let the bolt apply more clamping force.  Use a thin file or tighten the lever (off the shaft) and use a hack saw to re-cut the gap larger

Your choke problem sounds like the orifice holes in the float bowls are clogged.  The choke circuit draws fuel from the float bowl through a passage cast into the side of the bowl.  There is a tiny orifice at the bottom of the bowl that is easily plugged.  If it is obstructed, then the choke will not supply any extra fuel and will actually make startign harder since it's adding much more air to the already lean mixture.  There should be a detailed description in the carb section of the maintenance files section (or whatever it's called).

Didn't see a reply on petcock...   on the 1100's,   there is ON and PRI.    ON requires the vacuum from the  carb inlet to 'open' fuel flow.    on PRIme, it is flowing all the time.

On the brakes, mine were feeling substandard until I discovered one the of the pistons in each caliper had frozen into place.   It took a serious bit of air pressure to get it loose and put the rebuild kit into place.   

Stock oil filter cover shares bolts with the clutch slave, down by your left foot.   don't mess with the tiny bolt at the bottom of the cover.   Don't lose the washer inside that is stuck to the filter element.
