Ok, I now get it.  I developed the 2nd gear problem on my '89, perhaps during some 'spirited riding'. I will add that the trans job is a LOT of work to go through, so I recommend doing it right initially by getting the undercut trans.  You may be OK ...  Maybe not though!  Imagine having to do that job again because you tried to save a few bucks.
Again, IMHO. YMMV.

Have the donor trans inspected by a professional... I got burned buying one for my 86.
If you are rider who hits the rev limiter, I would urge you to get your gears undercut and use the new beefy shift forks from an xjr along with a shift kit.
If a less spirited rider , a stock trans with beefy shift forks and shift kit will be plenty strong.

Thanks. I am probably a less spirited rider, rarely going above 6000 rpm  so I am sure a standard transmission from a late FJ will be sufficient

getting into the trans is a big deal with splitting the cases and all the little things that go with it . If you stay below the fun zone (6k rpm) then you will most likely be ok with stock parts from a latter model fj. The forks were strengthened for 89-and newer ... getting the shift detent kit will keep the missed shifts out of the picture and keep you from  bending forks which causes the problem in the first place.

I took the other path and replaced the trans with a full undercut set of gears , beefy forks and the detent  kit. My reasoning was I only wanted to do it once and not worry. It was worth it for me, for the piece of mind.

Check out the Rpm webpage and see what you wanna do . You know the saying " as long as you have it apart , might as well ......"

I know the 'replace all parts' fever you get when opening an engine , but since my FJ1100 doesn't use any oil at all, I will only do the transmission swap and not even look at other parts.... ( I won't).

I can get a complete transmission from a ยด93 FJ1200 that has done 6000 miles for USD 120,00. Putting in an undercut trans from RPM would be nice, but I simply can't justify the price difference, knowing that late FJ's have a history of trouble free transmissions.

I will put in the shift kit though, to get more positive gear shifts.
