Kyle, 99-02 R6 forks were longer than 03->. They are cartridge forks. They "may" be useable in the FJ, depending on length. To make them fit, you would have to have the upper and lower triple and your clip-ons bored out to 43mm (same as some of us have done for the FZ1 fork transplant).
Measure the length of your FJ forks as it sits and compare to the length of the R6 forks (remembering that they will have to be compressed some when fitted for static sag). Just depends on how much you are prepared to loose in clearance at the front end but you may be onto a winner there.
They WILL need to be re-sprung and re-valved for FJ use.

FJZ1 1200 - It'll do me just fine.
Timing has much to do with the success of a rain dance.

Interesting... Seems like the general knowledge is that these forks are too short, though. I'm mainly wondering if the rim/rotor will line up with (later model) FJ forks, though if it'd work with some other forks, I guess that'd also be interesting--whatever forks are ideal, I have to find them, the only reason the later model FJ forks are what I'm asking about is that they're the easiest conversion.

Not everyone understands what a completely rational process this maintenance of a motorcycle is. They think it's some kind of a knack or some kind of affinity for machines in operation. They are right, but the knack is almost purely a process of reason.

To use the R6 front end complete you'd have to bore the triples out, probably get fork tube extensions, and figure out some 'other' speedo to use.
As for re-springing and valves ..... you have to do that to the FJ forks anyhow.
And the Stock R6 Fork Spring Rate is 0.760 kg/mm already stiffer than the OEM FJ springs.
