Firstly, Happy New Year to you and yours, and lang may yer lum reek!
Picked up a rough but solid motad 4 into 2 which i will stick on shortly, still waiting on the centre rubber mount to come.
Couple of simple questions- do the exhaust nuts go in on the short side? ( little bit of copper grease? ).
is it ok just to use the round copper gaskets at the header?
The bike was running alright on the 4 into 1 system previously but i have no idea whether it was jetted to suit or just fired on. Hopefully it will run alright with the motad in place.

Sorry in my haste i blundered. My question relates to the exhaust studs ( not nuts ). Just want to confirm that it's the shorter threaded end that goes into the head. Thanks.

Yes, its the shorter threaded end of the stud that goes into the head.
No, you do not want to use copper grease on those threads, you want the stud to stay in place in the head.
Your jetting will be determined by how much restriction (or not) this motad exhaust has compared to the one you removed.  You won't know until you have the new exhaust on and can run it.  RandyRPM or SlowOldGuy (david) may have some starting suggestions for you.
