fuel pump and float bowl level

I have a stock fj1200, it has low miles The carbs were off and in pieces when brought the bike.  I rebuilt the carbs and went to a 12.5 main.  it has a Vance and hines.  I read here that you can remove the fuel pump and it will run fine for regular use, ( not high revs or racing it).  I have tried everything to get the idle mixture right. i have read Mark salvisberg Factory pro guid.  it runs great from 3000 rpm on up but it bogs off the line and it stumbles on the Bilp test.   NOW, will putting the fuel pump back on effect this low end fuel delivery and or float bowl level, ect  Thanks for any input!

Sounds like a fuel level problem to me.

 I heard a yes. Thanks Andy,  I will warm it up, hook up the pump and give it a blip test comparison with the fuel pump  installed!

OMG It worked, has much better response to blip ect! idle screws 4 turns out now.  i will tweek them more after i Sync them tomorrow!  Thank you Andy!
