Are the black rubber plugs that cover the pilot jet necessary? The carbs on my bike don't have them, but an older extra set I have laying around does...

No plugs. The plugs are for Mikuni carbs that draw fuel for the pilot jet circuit from another source than that of the head of the jet.

That is why most of the aftermarket pilot jets have the additional holes in the side of the jet.
