Is there a replacement for the stock rear master cylinder? Preferably from a late model Yamaha? But any comparable Japanese bike would do.

Why not just order the seal kit? They're available for $37
I see a new rear master cylinder is no longer available.
All FJ's '84 to '93 use the same part #, makes sense because the mounting points on the right side bracket are the same.
Here is how I could tell: http://www.fjowners.com/index.php?topic=5863.0

Perhaps FleaBay would have one...

3) Replace your old stock rubber brake lines.

If I remember right the ATV one (one on my raptor, I would check but my raptor isn't here right now) is the same. Only a lot cheaper. I think the bracket on the end of the pushrod is different but unscrews.
