There is a lead from each coil the yellow plug goes to 1 and 4 the white goes to the 2 and the 3, each lead has a red wire (red, orange and brown orange)

I can't figure out what you're asking.
The red wires don't go to "any" cylinders, the plug wires do.
You're interchanging wires and connector colors in the same sentence/question. Use some punctuation.
The red wire is +12V for both coils. The other wire is the ground side of the coil circuit. The 12V is constant. The coil fires when the ignition box interrupts the ground side of the circuit.

As David said........your question is confusing.
Looking at the wiring diag (and it seems the same for all years).......the +12V is red/white. one coil has an Orange wire direct from the Ignition Module, the other has a Grey wire, which also goes to the Tacho.
Sounds to me like you have some sort of alteration to your wiring.......ie. a yellow wire and a brown/orange wire?????

I'm trying to ask this question for my dad who told me over the phone. its a 1986 fj1200
So as what I understood is there are two leads from the coils and each has two wires with a red wire in both sets. the other wire in each set is orange or brown. in my understanding he is asking which lead goes to which cylinder or plug wire perhaps. I'll ask him again and hopefully get some clarification for better help.

OK....the old relay the message problem.
Yes, red/white wire is +12v to the coil....... same colour to both.
The "trigger" wire is orange for one coil and grey for the other (can't remember which is which....... I will have a look at the diagram tonight and let you know).

And the wiring diagram is not much help. If the wiring is as depicted, the orange wire goes to the r/h coil, and grey to l/h coil....... so i went and had a look at the bike.........
The orange wire goes to the coil which sparks 1&4, the grey wire goes to the coil which sparks 2&3.
