I just needed help understanding the root of the problem with the FJ transmission issues. Is it due to weak shift forks, or because the cogs are not undercut?

I have undercut "cogs" in my 1985 FJ1100, from the previous owner. Never had any problem. Better shifter forks do sound like a good option, as well.
Don't forget about the RPM shift kit as well. The ball bearing roller allows the use os a heavier spring rate which causes the shift fork barrel to rotate quicker and smoother to ensure full engagement when shifting.

I am getting a 84 FJ1100 with second gear issues so i assume need to replace both the gears and the forks as well.
I think the gear pops out from not being undercut and then it bends the shift forks. We have had several people try to do one or the other and I think they have a 100% rate of a second tear down. We usually lean towards doing it right the first time but some people can't be talked into it.
Some folks like to spend more by doing it twice than doing it properly first time round.
It the same kind of false economy as buying cheap tools and being surprised you need to keep replaceing them when they fail or if you are really lucky just wear out quickly.
