Couple front brake questions.
The R6 blue dot brakes bolt directly on to an 89 FJ1200, correct? Do I need any other parts from the R6 brake system?
Also, If I were to also upgrade to stainless lines, I would get the lines for an FJ1200, and these would mate with the R6 Calipers?

Yes, the R6 calipers bolt directly up to the 89 forks. When I did this to my 89, I already had SS braided brake lines. They ended up still working for me. I used the R6 Master Cylinder and Lever Assembly...with a bracket from Jon Cain to make the Tupperware fluid housing fit the FJ handlebars. Anyway. Yes, you should be able to keep your stock rubber hoses, with the Y adaptor behind the horn, and use the 89 master cylinder. This setup works better though if you can utilize the R6 Master Cylinder...make a little mounting bracket to fit the Tupperware R6 cylinder...the lever assembly will bolt right up. I have LOTS of extra rubber (and even some SS braided) brake lines if it does not work out for you...but I think it will.
EDIT: Oh, also, the R6 caliper bolts are WAY nicer than the FJ caliper bolts...hopefully you got those as well.

You can also use the older FZ1 and FJR front master cylinders of you prefer a more stock appearing look. The FJR clutch master cylinder is also nice upgrade over the stocker...

If you have not yet picked up on it yet, You will have to switch to a 14mm master cylinder for the brakes to work correctly. When I did the swap on my YZF I tried to use the stock 5/8" master and wound up with very wooden feeling brakes. -Read, no feel, abrupt inital engagement, and less overall stopping power-
The 14mm master solved the problem right away.
Yup what they said. When I put the monoblock calipers on my 89 forks I put stainless lines on at the same time. I got rid of the splitter and purchased a set of two lines that go directly from master to caliper. I ordered a set on-line for an FZ1 that fit up nicely. Was cheaper than a full FJ three line kit. I ran it the first bit with the oem master, and this was a huge improvement over stock. I later picked up a used master from an early FZ1 that improved feel/modulation immensely. Now it is only one or two finger stopping any time.

kawasaki ZRX1100 or 1200 masters are both 14mm and no "urine"cup for the fluids. also has holes for the mirror mounts...if you have an 86 or later this 10mm hole could be used to mount a gps bracket or cell phone holder or mp3 player...hell whatever you fabricate.

I know this is an older post, but I had a quick rookie question. The R6 caliper bolt up to an 89, do they also bolt up to an 86, or do I need to change the forks as well? I'm still trying to figure out what parts interchange between the years.

Fork change is required, the bolt pattern changed when the did the 89& up forks.
Have you got in touch with Mr Olsen yet?
Not entirely sure if the R6 calipers are exactly the same as the R1, but I already had SS lines when I swapped from the stock FJ parts.
In order to make the lines fit, I had to swap ends, but reading the posts here, looks like you'll just have to test fit everything when you assemble them.

I have talked with him a little. I know we had talked about changing forks to eliminate the anti-dive, probably the brakes too. There's a lot to soak in.
