That's your sidestand safety switch doing what it's supposed to do, cuts the motor out when you put it in gear so you don't ride off with the stand down. Try it sitting on the bike with the stand up, if it still does it the switch is faulty.
Your clutch seems ok, it looks like the side stand safety circuit is your problem. You can roll the bike in gear and the clutch lever pulled in, also indicates your clutch is disengaging as it should. look for the side stand switch, follow the wire and make sure it is not cut or damaged.
Okay on further investigation it seems that I have a new problem I lack the kickstand switch so I'm guessing the bike cannot run without it unless the wires are tucked in the bike somewhere I have no clue where they are :dash2:

Yes that is definitely the side stand switch causing it to die as you select 1st gear.... I think it is normally open with the side stand up so maybe the wire to it is broken somewhere and permanently grounded?
The grinding you hear are the 1st gear teeth coming into mesh. Even with the clutch disengaged, there is still some friction due to the oil between the steels and fibre plates in the clutch which is slowly spinning the gearbox input shaft. A quick blip of the throttle prior to engaging gear will help with this - I believe it is not abnormal and nothing to be concerned about.

Ok, that wire goes to the igniter box..... let me see if I can figure out the colour of the wire and you can either cut it or ground it (depending on its requirement for operation)...... I will post back soon.

Some pictures of the kickstand. Is this switch supposed to go for that empty bracket is

The switch is pictured below the oil filter and the wires to it have a habit of getting caught under the standard oil filter cover when reinstalling it. Have a look to see if the wire is pinched under the cover.

The side stand switch wire is blue with yellow stripe (on my '91 - probably also on '90). It goes to the 6 pin connector on the ignitor box.
The circuit diagram shows it to be normally open, so my guess is that it is already connected to ground somewhere.

Okay cool the only thing now I have to do is to find the ignitor box and once I find it disconnecting it and then putting a new one there should be cool and have everything working smoothly right. Also if I find that there is a wire but there's no switch should I ground it out

Josh, on your '90 there are a pair of wires that go to your missing sidestand switch....these wires are blue/yellow and black. Under your left side cover there is a connector plug for these wires.
Take a small piece of wire and put a spade connector on each end to make a jumper wire.
Now, disconnect the plug and with your jumper wire, connect the spades to each male prong on that connector.
Again, you are looking for blue/ yellow wire and a black wire....tie the two together and that will bypass your sidestand switch....it's easiest if you find the connector plug and do it at that point.
Easily reversible when you buy a new switch....

I went and took some pics but looks like pat beat me to the post.
So to clarify .... the sides stand switch contacts are closed with the kick stand up and they open with the kickstand down. so to bypass it use the jumper Pat was talking about on the male terminals.

Sure I follow those wires and found it tucked over by the engine also I did this real quick I have The correct butt connectors but I'm going to just twist them up just to see if I could drop it this bad boy into first without it turning off just so I don't blow anything up ha ha, is this okay

Consider it a temp fix, it will work, get a side stand switch, they are worth it....
Just tape or cover it so it dosen't ground out.

My second grandchild is on the way at any moment so I can't get into it just yet. I just picked up the engine from Randy yesterday .
It will all be running by next weekend for sure. looks like the beautification project will have to wait though.

Sure, you could make the jumper like that just to test the results, but you want an insulated wire with female spade connectors there, for riding. Then, remember that you do not have a side-stand safety switch, and you will have to be careful not to try riding off with the side-stand down. Also, if you try to start the bike in gear, without pulling the clutch, the bike can leap forward just enough to fold up the side-stand and drop the bike for you. That side-stand (being down) could ruin a good day for you, without that safety-switch. Watch here for people parting out an FJ, and score that replacement side-stand safety switch for yourself as soon as you can.
Looks like the FJ1200s used that same switch from 1987 to 1990. This is the link for the switch Part Number, and all the different Yamaha vehicles that use it (scroll down there):

The switch failing seems to be a common issue on the FJ's. My 84 was already bypassed when I bought it, and my 91 will occasionally kill itself when I go into 1st gear (pushing on the plunger a couple times with my finger quickly fixes it for now).
Like Red said, make sure you replace the missing switch! I let it go for a while on the 84 until the day I rode off with my side stand down then tried following a curve to the left. At a slow speed it damn near made me wreck and hit the ditch.
Agreed! Pogoing on any type of bike is interesting, and should be avoided at all costs...
